You can store your bonded animal in a Hosteling Armor/Shield. They are stored within the item's iconography and are sleeping inside it.
While in this state, can you target them with a spell (such as Cure Light Wounds) ?
What about area spells (Fireball) or effects (Channel) ? Are they affected or does being "stored" in the item somehow protects them (and on what RAW basis ? line of effect ?) ?
What happens if the item gets destroyed while the animal is still stored inside it ?
Also, since they are sleeping, do they get the benefits of sleep (natural healing and others) ?

They cannot be targeted. They are inside an object similar to a creature that would be inside a bag of holding. This covers area affect spells as well.
Example: You have a familiar satchel. The familiar satchel grants total cover to a familiar inside of it. Thus, it is not the subject of targeted spells nor area attack spells.
The only way to target the familiar is to destroy the satchel. You cannot damage an attended satchel using Area attack spells unless the owner rolls a 1 and then it has to be the specific item rolled that is damaged. Not that likely.
If the item gets destroyed the the creature is probably destroyed with it.
I would say they benefit from sleep.
