Witch Nails Hex Rules Question

Nails Hex states that the witch gains nails as natural secondary attacks (-5 melee). However if a creature has only natural attacks (i.e. no weapons in one hand just the natural attacks) doesn't one hand with the the "nails" attack have normal BAB with no penalty or do both still take the -5 melee?

I am curious as this seems like a case where specific rule overrides general rules.

Not quite. If you are only using secondary natural attacks with nothing else then all your attacks are treated as primary so no penalties at all.
