This weekend, I played through We Be Goblins. My GM instructed me to select "Grand Lodge" for the faction... however, my character is Andoran faction.
Will I still be able to use that prestige/fame?
I am assuming so, but wanted to make sure.
If the character you are applying the chronicle to is Andoran, then you pick Andoran for the faction.
I'm wondering why your GM is telling you to select Grand Lodge? That is sorta the default one for pre-gens, but We Be Goblins is a special case.
So, I am left wondering what I should do? Nothing? Ask PFS to fix?
What is on your Chronicle sheet? Does it have Andoran or Grand Lodge? Thats the sheet that really matters ... not the online one.
If you know the GM, talk to them, and ask them to fix it.
I have PM'ed the GM, who did respond, but did not change anything (yet).
Guess I wait... and if he doesn't, I contact Paizo?
As Matthew notes, your paper Chronicles -- not the online tracker -- are the official records of your character. It's a nice thing if they line up, but entering that data correctly online doesn't always happen.
It should be ok. If I remember correctly, when you type in the PFS number in for reporting the scenario, all the other info just auto fills (name, faction). Also as others have mentioned, paper is king.

Pregens are to complete the Grand Lodge Faction missions.

Pregens are to complete the Grand Lodge Faction missions. Only if they are being played on their own, for a new PC. If they are "standing in" for a lower level PC with a faction already, they will be workign for that same faction.
Otherwise, your coordinator will have reporting issues, you as GM will probably have player issues, and possibly be creating additional reporting issues for future coordinators.
