Can you provide me with a link to what you downloaded?
Also, what is your operating system (windows, mac, *nix)?
Also what Java do you have installed?
Let's start with those questions, and I can provide additional guidance on what do do next and how to use the program.

Before asking someone for help, please read the documentation (this documentation is also included in the full PCGen download archive). There is a very strong chance that your question has already been asked and answered, and that the answer is waiting for you in the PCGen docs. Imagine the pride you will feel at being able to solve your own problem.

Is there a way to add stuff manually - like feats and so on? I need some stuff of inner sea world guide that is not included in PCGen
Yes, look at the link to the documentation in uriel222's post. Under "List Files" there are "LST File Class" which is a good starting point. There also is a "dictionary" type of list of all the tags.
Now, for the not so good news. The internal editor was removed from 6.00.0 and won't come back till 6.1 (or later) as it was in *very* sad shape and really worse than nothing. You will have to create the lst files using a plain text editor (Crimson Editor, Metapad, Notepad, etc).
After you look at the docs the best place to get answers to specific questions would be on the LST File Help Yahoo group.

I downloaded this file, thinking it was a free character generator.
Only shows a bunch of folders with tnext.How do I make it run?
You may have downloaded the source code or the raw java stuff which is really for code monkeys to play with.
What you should download is the applicsble installer for your system go to this page
http://pcgen.sourceforge.net/03_get_pcgen.php and hit the appropriate green button for your operating system of choice. That will download an executable which will install the software.

I downloaded it on a Samsung Galaxy Tablet which runs Android.
The file, which I can find in MY Downloads, opens as a ton of different text folders in my office note program. Not sure how to launch it.

I downloaded it on a Samsung Galaxy Tablet which runs Android.
I am not 100% sure, but I am about 99% sure that PCGen does not run on Androids or IPads.
It is meant to run on a WIndows, Mac, or *nix machine. You must have Java 7 installed, and I do not think that Java runs on either of the other platforms.

You did notice that the software said (Mac OS, Windows,or Linux,) +java right? Android is none of those three. And to another poster that's correct, you can't run it on iOS.
