We're starting at 4th level, and one of the players is interested in possibly owning a tavern/inn as part of their background coming in to it. We're trying to figure out how much it would might have cost to acquire he property, and how much of a living she can make from it. If all else fails, I'll dig out one of my 3.5 books. I think Cityscape or the DMGII had some info on such things.

Is the Inn in a city or one of those Inn/Taverns found along the roadside between towns ?
In either case I'd be leaning towards it being handed down as an inherritance . as far as how much money they would make from it use the profession rules

If its not something he plans on selling then its cost is irrelevant.
As far as him working there for gold he'll make far much more adventuring so.
I can see that this started out as a back story idea and your really just making it more complicated than it needs to be.
Family owned tavern that he'd never sell
Proferssion (Tavern Owner) earn 1/2 check per week in gold if he ever spend any time working there. but since he'll earn so much more adventuring no real need to track or even have rules for such things.
If he's not working there then the Inn just breaks even making enough to pay for stock and salaries.

That information, along with typical rents is included in either the Guide to Korvosa, or the Crimson Throne AP (can't recall which). Obviously it's specific to the districts within Korvosa, but I'd expect this info is published for Absolom and perhaps other areas that have featured prominently in Adventure Paths.
