My group is going to begin on the next weeks a Serpent Skull game, DMed by one of the persons that normally is player. For some time I have been thinking on make a Red Mantis character, and that seems a good oportunity.
I now that Red Mantis play some part on the AP, but none of the details, and don't want to create problems to the relatively inexperienced DM.
Will a character have the opportunity to train on the prestige class?
Can create problems on the story to the DM?
If it can create any problem, I will just try any other character idea.

Well, would the character be of a compatible alignment with the rest of the group? (RMA's are usually neutral/evil)
But to address your questions:
2. It will grant better roleplaying (or at least the opportunity for it), so no problems for DM (probably helps actually).

As Garm said, shouldn't be any problems.
I hesitate to say much more for fear of spoiling anything on the player side, but if your DM has any concerns he should drop in and ask! There's some nice nuggets thrown in the adventure that would allow you to play a Red Mantis very easily.
EDIT: and as Nullpunkt said too. Darn my slow response...

One thing I think I should mention. You won't need to give your character any Red Mantis flavor at the start: there are plenty of things in the campaign that could lead to your character gaining an "interest" in the Red Mantis.
I should also say this: in this campaign specifically, it will be easiest for you to become a Red Mantis if the rest of your party would also be interested in working with them.

Agree it might be easier, but by no means a requirement. You could have a Red Mantis player and the rest of the party could still all work for (an)other faction(s).
Remember...
Chivane is out of favor with the Red Mantis. She's looking for the Mantis Blade to get back in their good graces.
So, if the other players DIDN'T want to work with the Mantis, imagine a scenario where a "loyalist" Red Mantis is sent from Ilizmagorti to "keep an eye on" Chivane and figure out what their wayward agent is up to.
OR, if the players are all willing to join the Mantis faction, play down the "out of favor" part (or ignore it entirely). Have Chivane just leading the expedition to find the Blade and boost her standing.
It works perfectly that you could play it either way. :)

The assassin PrC requires an Evil alignment, so if your DM is OK with that...
You could also be a 'refugee' or an outcast of the organization. As a DM of this AP, I'd find a Red Mantis PC to be very interesting and close to the plot, totally fun to play.
Realize, though, you might need to choose between your adventuring pals and the Red Mantis. Organizations are like that, once you gain a certain notoriety, they might be keen to let past transgressions slip by to gain your favor, and remind you of your commitment to them...
It would likely require a good amount of role-playing.
(Though this caveat likely applies to any character affiliated with any of the 5 factions presented in this AP.)

Alaryth, we're getting more into GMing ideas for your character now than stuff that's necessarily useful to you as a player. Does your GM frequent the forum?
No, I'm the only habitual of the forum within my party. But I can easely show him that theme. On my table, the DM are rotatory, each campaign have their own DM, but we use the same house rules for all. I am the more frequent DM, and for that player it will be only the second campaign on many years (the other one was Rogue Trader).

Edit: Yesterday night talk to him and we agreed on the LN Red Mantis possibility. We are doing a Way of Wicked campaign; no more need for evil PC right now.
