The black blade can not be altered beyond the listed progression table in PFS. But once the magus hits level 5, you can use arcane pool to boost the weapon to +4 which will ignore silver, cold iron or adamantine DR. The black blade is indestructable if it still has any arcane pool points remaining.
The only negative to not having an adamantine black blade would be the hardness deduction when sundering.

Is it legal in PFS to purchase special materials for a black blade at the time of aquisition?
For example: I have saved all of my income and have 3,000 gp available when I hit 3rd level. Can I pay to have an admantine black blade?
A black blade is a magic item. All magic items in PFS have to be taken in their vanilla form. What you want is a custom item which PFS does not allow.

Your answer is a bit misleading. After all you can have an Adamantine +1 Longsword. You could not however have an Adamantine Sunblade in PFS. That is my understanding of the rules. I view the Black Blade to be like a Sunblade in this respect, you can not alter it outside of the methods provided by the class feature. Again that is just my understanding.

To put it simply, a Black Blade qualifies as a Named Magic Item in PFS, so it cannot be altered aside from the innate properties assigned to it by Magus level, and those abilities that the Magus can add to it, temporarily, by spending a point from his Arcane Pool.
