So... maybe I didn't read enough campaign setting books, but so far it seems to me that while each plane has had its share of words spent, Astral and Ethereal have likely been forgotten. Am I mistaken?
If Golarion's Abaddon has Daemons and Divs, Hell has Devils, Asuras and Kytons, Abyss has Demons, Demodand and Qlipphoth, the Plane of Shadows is full of Kuthon's horrors, the Negative Energy Plane is a neverending Undead birthday-party, and so on... I know almost nothing of what happens in Golarion's Astral and Ethereal, which are both (and for me especially the Astral) full of potential.

Just adapt the Githyanki for Pathfinder and throw them in the Astral. They are awesome enough as it is.
IIRC, the River of Souls leads through the Astral to Pharasma's Spire, and daemons and night hags alike prey on the souls it carries. I could imagine that both factions having strongholds in the Void.

Astral: River of Souls, packs of astradaemons, every other outsider that you can think of showing up trying to keep the daemons from eating the souls.
Ethereal: night hags, animate dreams, ghosts, and xill. One of my favorite planes. :)
It would be really cool to do an adventure set largely in one of those planes. I've used them both pretty extensively in my home games.

They're a little tricky to cover, the Astral and Ethereal, since the astral is so bare and the ethereal is so varied. Start packing things into the astral and you lose the vast space between planes (I've always liked Monte Cook's Astral Plane from Planescape, as the empty "backstage" of reality), and almost anything can appear on the ethereal plane, courtesy of dreams and demiplanes.
If you want your players to encounter something on the Astral, you can place anything there. The sheer "wrongness" of a stronghold on the Astral is a great motivator for a party.
ALSO: If you're dead-set on not adapting the astral conflicts of the Gith to Pathfinder, I've found that the ethereal war between the evil alien Xill and the even more alien (but slightly less evil) Phase Spiders works very well.
