Energy yes. There is no 'rule' on it because it does not prohibit it.
DR affects physical damage only. So, if you do not penetrate and you are doing energy damage the energy damage still goes through (barring energy resistance/immunity)
Poison, Im not sure about. I vaguely remember something which states that if there is a poison or disease effect that you actually have to hurt the creature first. However, I cannot remember the source so it could be my imagination. I will research it and get back to you.
