Chakram, Common
The chakram is a simple, elegant, and highly portable thrown weapon. It is a flat, open-centered metal discus with a sharpened edge.
Benefit: You can wield the chakram as a melee weapon, but it is not designed for such use; you take a –1 penalty on your attack roll with the weapon and must make a DC 15 Reflex save or cut yourself on the blade (half damage, no Strength modifier). You do not need to make this save if wearing heavy armor.

As written, no. Not being a slashing melee weapon, it cannot be vorpal.
Allowing it anyway wouldn't be a problem, since it only affect melee attack made with the weapon.
Considering it, while it isn't supported in the rules, as a GM, I would probably allow you a vorpal chakram for ranged use.

How about a throwing axe?

I would probably allow it. However, I would not let you combine it with any of the ranged weapon special abilities, i.e. distance or returning.
Edit: No, not the throwing axe. I would make the chakram a special case, just because it makes for good flavor for the weapon.
Now what happens if the Chakram already had returning enhancement on it and you added the vorpal enhancement using the Magus Arcane Pool feature which allows you to add vopal enhancement using the points from the Magus Arcane point Pool?
