I use a Craft check from whatever subskill they're looking to craft the tools for. In some cases, it may be a little strange, like using Craft (Jewelry) to create the tools necessary, but I assume it takes at least a little knowledge of the subskill in question to produce the tools. It hasn't thrown my game off yet.

On the one hand, I know a guy who describes himself as coming from a long line of tool & die makers. So, that's a thing in the real world. On the other hand, giving about 5% of a skill for free would hardly be unbalancing; and being a dedicated tool maker seems like more of an NPC thing.
Here's a way to synthesize the two approaches. To make the tools for a craft, you use whichever is higher: either your skill in the craft that you're making the tools for, or your Craft (tools) skill. Most likely PCs would use the one, and NPCs would use the other, with maybe a few hyper-specialized NPC crafters making their own unique tools instead of buying them from tool crafters.
