For example, an evil Sprite casts unhallow on his chapel.
Now that might not be that much bigger than a birdhouse, but would that size negate his ability to cast it upon his chapel?
What happen if some bigger creature comes by and moves it?
What if the structure was a boat?
What if the structure was a boat for a Sprite?

As mentioned in the other thread, the only real dimensions stated is the 40 ft radius (max for the spell) and the fact that it, being an emanation, can only affect a single room.
The latter part, I would choose disregard, as I think it goes against the intetions of the spell.
The specific question you post, is fairly difficult to make a RAW-based ruling upon. When it delves into the GM ruling territory, I would base my answer on the intentions of the player who would do it.
My immidate response to your question, would be:
- If the Sprite's chapel is smaller, no problem. It is a structure anyway. But unless the Sprite deliberately unhallow the area surrounding the chapel, the effects only takes place inside.
- If a bigger creature comes by an moves the chapel, I would possibly rule that as a desecration of said chapel.
- If the structure was a boat, I am inclined to say that it is a vehicle rather than a structure. But a floating chapel sounds cool, so I go with it.
- If it was a boat for the sprite, the answer is the same.
- If it is a boat for a sprite, with the intention of allowing a bigger creature running around with it to have a transportable unhallow and spell effect, then good arguments should be put forth, for me not to say no.

It requires some GM rulings. I would generally say that casting it affects a single building,and usually just the inside. Floating chapels, or dedicated crusading ships, sound cool, so I'd let them pass.
For the not-small investment, I'd generally rule in favor of the player/caster when possible. And don't forget that there are metamagic feats to enlarge the area of a spell, too. Widened Hallow is probably how you shield an entire cathedral at once.

I don't see anything in the spell description that limits how small the warded site can be, except to note that it's a 40-foot emanation from the touched point at the center of the spell. So shrinking the warded site shouldn't cause any problems. Expanding it might.
Note that an emanation won't go through things that block line of effect, so it probably would reduce coverage if the building shrank, But I see no reason to assume that it would go away entirely.
