I lied about not having more questions. I know in 3.5, feat retraining was any time you gain a level, you could trade out a feat for another, but you had to qualify for the feat at the level you originally took it at. Now, according to the note in the fighter page on the SRD, the feat you retrain into is one you just have to qualify for at the level you retrain it at, not at the original level you took the original feat. Is this the case? Can you retrain feats only at certain levels? I looked in the SRD and I couldn't find anything about retraining except that note. Any other place I can look?

From my understanding, you have the right idea. As long as you meet the prerequisites for the feat you want to retrain at your current level, you can replace it with a feat at an earlier level that you normally wouldn't have been able to take. For example, if you took Dodge at 1st level, Point-Blank Shot at 2nd level, Rapid Shot at 4th level... then at 6th level you decide that Dodge was a bad idea, you can switch it out for Manyshot (since you currently have Point-Blank Shot, bab +6, and hopefully Dex 17).
Also, in the Bonus Feats section for Fighters, it says, "A fighter can only change one feat at any given level and must choose whether or not to swap the feat at the time he gains a new bonus feat for the level." So you can only swap out one feat at a time, and only when you gain a new bonus feat, or I suppose every even-numbered level.
If your question pertains to all classes, and not just Fighters, then I have no clue...

At 1st level, and at every even level thereafter, a fighter gains a bonus feat in addition to those gained from normal advancement (meaning that the fighter gains a feat at every level). These bonus feats must be selected from those listed as Combat Feats, sometimes also called “fighter bonus feats.”
Upon reaching 4th level, and every four levels thereafter (8th, 12th, and so on), a fighter can choose to learn a new bonus feat in place of a bonus feat he has already learned. In effect, the fighter loses the bonus feat in exchange for the new one. The old feat cannot be one that was used as a prerequisite for another feat, prestige class, or other ability. A fighter can only change one feat at any given level and must choose whether or not to swap the feat at the time he gains a new bonus feat for the level.
Just to clear that up.
And yes, you are correct, you can swap out a "lesser feat" for a "better feat" as long as all the requirements are met.I also highlighted the part about the replaced feat needing to use a "bonus" slot RAW.

No, IUS is a class feature for Unarmed fighters, and while it is a bonus feat (as in a feat that's given as a bonus) it is not a bonus feat from the "Bonus feat" class feature.
Only those you can change.

Unearthed Arcana. Essentially every time you leveled, you could retrain one feat, or four skill points, as long as the feat you retrain was attainable at the level you originally took the feat. It helps people who aren't so good at mapping out a build, or just want to try something out to see if it's any good, not get screwed if they mess up a feat or dont like it. It also means you can, say, take toughness at first level, and retrain it at fourth once the +3 HPs is less attractive, etc. It's something we've always enjoyed and used.

How are those different? I figured a fighter bonus feat, is a fighter bonus feat.
At 1st level, a unarmed fighter gains the Improved Unarmed Strike feat and any single style feat as a bonus feat. The unarmed fighter need not meet all the prerequisites of the style feat he chooses, but style feats that grant additional uses of the Elemental Fist feat cannot be taken until the unarmed fighter has that feat.
This ability replaces the bonus feat at 1st level.
Per RAW, to replace a feat, it has to actually occupy a "bonus" slot.
Unarmed Fighter does not have a bonus slot at 1st level, it is replaced by a class feature.(Further, I would rule you can take WF/Spec in UAS w/o IUS. The replaced feats still need to meet all the prereqs AND not be prereqs themselves.)
