Here's how I look at it...
A monk's unarmed damage progression should be considered manufactured damage.
It also replaces the normal unarmed damage.
If you choose to allow it to apply it to a natural attack (which is not outside possible interpretations of FCT), then it also needs to replace that damage AND not stack in any way with Imp. Natural Attack.
I think in most respects this was not intended to work at all, but considering that most natural attacks aren't much better than uas...
the concern would be if someone is trying to FoB with a Grab or Poison attack(or w/e other special), but that can also be rationalized in that they had to spend some feats...
Re: Weapon Spec - this should work because it is an effect that enhances uas... (plus you had to take both WF(uas) and WF(nat) to do this)
at best I'd expect some table variation if using FCT (DM fiat)

It is quite a relevant question as I see it. We have more and more options to gain natural attacks - and more options for monks that does not have flurry of blows. Therefore we will see more monks with natural attack options.
For my own character (Synthesist 2 / Monk 6), at next level (with his Monk's Robe), he will at next level be causing unarmed strike damage of 2d6 + str. His Eidolon claws only cause 1d4 + ½ str dmg. Bumping that up with Feral Combat Training (which I can also choose next level), will be quite a boost!
