I notice when I am printing from my PDFs a letter does not print. It is in the font that is used for section titles and maps. The letter is at least the “A" if not other letters too. I just noticed the A because it is so common. The Outline will often print but not the actual filled “A”.
A few years ago, I had something along those lines when viewing Paizo's PDFs on UNIX/Linux based systems. It turned out to be a problem in a font-handling library. Is it possible you are seeing something similar? What happens if you instruct your application to print each page as pre-rendered image?

On the subject of printing, sometimes when I print PDF pages, my headings come up as gibberish, like every letter is replaced by another letter.
Three examples of it that I have in print currently:
Gods and Magic, page 30, the Pharasma entry. The dogmatic expression at the top of the page is gibberish.
The Night Hag entry (page 215) from the most recent PDF of the Bestiary. The flavor text right below the creature name is gibberish.
The Sea Hag entry (page 243) from the most recent PDF of the Bestiary. The flavor text right below the creature name is gibberish.
Also the creature name on the same line as the CR on both those printed pages is gibberish.
I've looked through my other printed pages, and I have multiples from each Bestiary, but those are the only ones I observed came out with gibberish when I printed them.
The gibberish is only in the description at the top and the creature name in the stat block, so it's not a big deal to me, but it might be to someone else if it's a repeatable issue.
