If I cast magic aura on my glowing sword to make it appear non-magical, does it still glow?

Magic aura only removes the aura for the purpose of detect magic. Anything else is a product of a nice GM.

I suppose its magic won't be too obvious if I mask its aura and keep it sheathed all the time.

Yes. It also still gives you an enhancement bonus and has all its other magical effects.

Darkness would probably work (and magic aura would mask the aura of that spell too).
