So, as the rules stand now, for Season 1-2 scenarios you only need to do both Faction missions to count as a success for the entire scenario. Is that correct?
Most of my tables are are only one or two factions, so if we finish up our faction missions we're done? That'd really cut on the playing time if that were the case :)

If you do that and do not finish the actual scenario, you would be missing out on a lot of the other rewards, such as gold and items that can be purchased from the chronicle. Also, if you do not finish as least three of the five encounters while earning your prestige, you would not qualify for the XP either.

But that's just it. It says that the Second faction mission is the success requirement for the scenario. That would mean that everything would be unlocked after that point.
As for the items...well, I've done scenarios where after doing everything you get the chronicle sheet only to find out there is no gear anyways. Also, some of the gear is really weird or oddly priced. (Wand of cure light wounds with 30 charges for 600 gold? Really?)
Also, you'd probably have 3 encounters anyways to get most faction missions, so that's not really a downside.

No, it doesn't say that.
It says that it replaces the success requirement for the scenario for the matter of Prestige Point gain, not for actually completing the Pathfinder Society mission.
If you all complete your second faction mission, and then go home, but haven't fought the Big Bad, don't expect to get very much gold or access from the scenario. A significant portion of scenarios have the majority of the gold, and special item access, tied into the Big Bad's gear, or items it is guarding.
