There was a rule in 3.5 that if a creature (such as a lamia) had a natural attack with a drain (e.g. ability drain, negative levels) that the drain only happened once each round regardless of how many attacks the creature could make with the natural attack (say because it was hasted, or was a monk). Does this rule exist in Pathfinder?

I'm not aware of any such rule in 3.5e. In fact, the specific text of certain creatures in 3.5e that limits their drain to once per round regardless of number of attacks seems to imply there is no such rule.
In any event, Pathfinder does not have a global rule limiting drain to once per round, and there are creatures that can do it more than once per round (not many, but they do exist).
Consider our buddy the astradaemon; he's got the following delightful suite of attacks:
Attacks Melee bite +23 (2d6+5 plus energy drain and grab), 2 claws +23 (1d8+5 plus energy drain), tail +18 (1d12+2 plus energy drain)
That's no less than 4 attacks with energy drain.
