Can the character making the Overrun manoeuvre benefit from the AoO generated from a foe being knocked prone by his overrun when using the Greater Overrun feat. I'm iffy on it and a player is designing his character now (over Steam) for next weeks game so I'd like to be able to say yay or nay.

If you have Greater Overrun and you knock a creature prone with your overrun, they provoke an attack from anyone who threatens them, including you. Thats the big benefit of the feat.

if you have vicious stomp would you get 2 AoOs?

I don't have that handy atm. You would obviously need combat reflexes is you wanted to get two AoOs though.
