Now, I don't have a complete run of all the APs, but I do have some individual issues which are clearly my favorites. For those of you who have a more complete collection than I do, which ones (or parts of ones) do you think are the absolute best each series has to offer?
Fer instance:
RotRL: Burnt Offerings is one of my all-time favorites. I really like the first half of Skinsaw Murders, but Burnt Offerings is great from beginning to end.
CotCT: Unlike seemingly everyone else, I actually really like History of Ashes. Of the entire AP (one of my favorites as a whole), it's this book which provides the most consistent entertainment throughout.
SD: Meanwhile, I think I'll get a lot of agreement on Children of the Void being the top performer.
KM: Sound of a Thousand Screams is a great finale to a good campaign. Not only does it provide a great conclusion to the AP, but can be run just as well as a stand-alone.
As an added bonus, you might notice each of these are in a different level range, so there's the potential for an ideal campaign which goes Burnt Offerings --> Children of the Void --> ? --> A History of Ash --> ? --> Sound of a Thousand Screams.
Guess I need to find a favorite Chapters 3 and 5 to complete my Best of the Best AP.

Council of Thieves (PC) - Infernal Syndrome. Liebdaga was the best CoT villain after Sivanshin, great dungeon crawl, even better end fight. Sixfold Trial was also awesome, but nearing the end the dungeon felt a bit drawn out (especially that part with those shadowy stairways) and a chapter boss who made no sense to me at all.
Legacy of Fire (DM) - The End of Eternity. Jeson Nelson was kind enough to share with us an expanded version of the chapter that didn't make it to the print, so it was a great chapter all in all. I also expanded it a bit, with some NPCs, but in the end it boiled down to a great sandbox with lost of exploration, intresting combats, a moral dillema and a sour taste in the mouth afterwards (they decided to side with the Sheitans and kill the Proteans who were also just prisoners who were trying to escape).
Carrion Crown (DM) - So far Trial of the Beast has been a blast and running a trial was a novelty in the APs. Can't say for the rest of the campaign, but this one is a nominee for now.
Kingmaker (PC) - We're finishing the second chapter now and by god is it boring. Go there, kill this, hear rumour about some stuff over there, go over there, kill that, yada yada. I appreciate the effort of making a sandbox, but sandbox without a plot is still a bad chapter. Out of those two, definitely, Stolen Land.

I started as the DM for RotRL just after I finished SCAP and AoW and saddly we didn't get to finish as military deployments splintered the group. However, of the first two chapters, Skinsaw was the funnest for both myself and the players. I certainly look forward to running the hardback when it is published.
I am DM for CoCT now and we are in the second chapter, which I believe is the best of the six, based off of my preperation. I found EoA a bit of a slow starter, and the reviews from my group were mixed as well, which isn't suprising as I have a mix of Role and Roll players.
I played in SD and enjoyed it also, Childern of the Void was fun, but I also enjoyed Endless Darkness, and A Memory of Darkness. I would have to say Endless Darkness is probably my favorite for this series.
I haven't read any of the other AP, save Serpent's Skull, as I hope to play in those. I have begun some light prep work for Serpent's Skull so I can't offer an opinion on that, but Smuggler's Shiv stands out at the moment.
