Let me make sure I have this straight....
1. You can multiclass into as many classes as you want, without restrictions, 1 per level. You could have 20 different classes by 20th level if you want.
2. You can't multiclass the same class with a different archetype, for example you can't have 3 levels of Pistolero and 2 levels of Gun Tank.
3. Alternate classes count as full classes for multiclassing, so you could 5 classes of rogue and 2 of ninja.
How many did I get wrong? Did I miss anything?

Correct. This has been possible in 3e since its creation.
2. You can't multiclass the same class with a different archetype, for example you can't have 3 levels of Pistolero and 2 levels of Gun Tank.
Correct. This isn't explicitly stated, but you can only take levels of a particular class once, and when you do you have the option of taking that archetype or not doing so. Archetypes are not separate classes, but instead the opportunity to trade out class features when you do take levels in a class.
However, you can stack multiple different archetypes, as long as none of them replace the same class feature. A cavalier can be both a Musketeer and a Luring Cavalier, since Musketeer only replaces the mount and expert trainer, while Luring Cavalier only replaces other class features.

Yes and no. Alternate classes are full classes unto themselves; a ninja is not a rogue for any purpose that counts rogue levels. However, "a character who takes a level in an alternate class can never take a level in its associated class—a samurai cannot also be a cavalier, and vice versa."
