Pathfinder Advantage discount has yet to kick in.

I recently started up my Adventure Path subscription again. I was given the discount for the other items I purchased at the same time as the subscription. Since then, I've wanted to pick up an additional PDF or two, but the Advantage discount is not applied, even when I go further into checking out. I have already received the most recent Adventure Path module in the mail.

Not sure which PDF's you were after, but if they're 3rd party PDF's we don't get the discount on those.

Not an official source but this may apply. Especially if the PDF's are non Paizo.

Pathfinder Adventure Path subscribers get 30% off the cover price of each volume, and they also receive the Pathfinder Advantage: 15% off of suggested retail price of all products on paizo.com, with the exception of non-Paizo downloadable files. (In the case of collectible products, the 15% discount will be taken off of Paizo's regular offering price.) This discount even applies to other Paizo subscriptions that aren't normally discounted! (If you already subscribe to these products, you need do nothing—appropriate discounts will be applied automatically.) Excellent!

I double checked the order to ensure that the Advantage kicked in and everything looks to be 5 by 5.

The reason it was not kicking in previously was that it does not kick in until the first book ships. There is a special exception for items that are purchased at the same time, and on the same order, as the first book. However your PDFs were on a different order. The reason the discount finally showed up on the PDF order was that the subscription shipment shipped out.
