Not sure it ever excluded undead or animals but it doesn't now.
As for magic dead zones... I believe you cannot actually summon an eidolon in a magic dead zone but it is not dispelled when it enters one. Maybe someone can bring up a rules quote.
Let me rephrase that... if you are invisible can undead and animals still see you? In the past there was an invisibility to undead and a hide from animals. I upon a quick check could not find if undead and animals can still see you.

No. Undead and animals cannot see you.
However, they may have other ways of detecting you.
Wraiths still have lifesense which allows them to detect otherwise invisible living beings. I don't think it was ever a generic undead quality although I've seen many games play that way. Hide from undead will block such extraordinary or supernatural senses.
Animals often have the scent ability. Hide from animals will block any extraordinary or supernatural senses.

Does the Eidolan wink out in a magic dead zone or antimagic field it he was brought in with the 10-minute ritual? I know if you quick cast him he would “wink out”
As for the second question, I would say regardless of which method was used, an Eidolon winks out in an antimagic zone. Because antimagic fields affect "[s]ummoned creatures of any type (Pathfinder Core Rules p. 243)" and "[e]idolons are treated as summoned creatures (Advanced Player Guide p. 55)[.]"

Except eidolons are treated more like called creatures.

You are actually invisible. The only way a creature can see you is if it can sense you in some way other than normal sight. (tremorsense, blindsight, scent...)
