I would actually rule that your body becomes visible the moment you cast Magic Jar and enters the gem. Your body is no longer you (the creature upon which invisibility was cast) but becomes an lifeless object. Now if invisibility was cast on your body after you left it, it will stay that way until either spell ends.

Then what happens when you have invisibility but are possessed?
This argument doesn't float since inviisbility can be cast on objects as well as people and the mind and soul are already "invisible' and untargetable for most intents and purposes.

When you're possessed you're still you since your soul is still in there. Acts by the posessing entity however can break your invisibility.

Another question about magic jar. Is it possible to identify allies once inside? It just says 'detect lifeforce' but that's vague enough for me to say that you can't distinguish between friend or foe (unless you're against undead, then you can see what is powered by negative energy), making magic jar much more useless than I thought'd be.

No...you have absolutely no clue as to what you're trying to latch on to. All you can detect is the presence of a lifeforce, you do not get any other information on it.

You can only sense other creatures w/in 90 (min caster lvl) feet so just tell your allies to take the gem and throw it close to the baddies. As long as your body is w/in 190ft (min lvl) of the gem when the spell ends (has duration in hours so should NEVER be a problem) you should be fine. Just cast magic jar and have them toss it into the next room you have the baddies kill each other. Conversely, have your cleric cast Protection from Evil or similar on the party so the only souls you can steal are the baddies. There is a reason Treatmonk calls this one of the best spells in the game.

While you can't distinguish between friend and foe.
But you are able to tell whether there is 4 or more HD between the possible targets. In my use of the spell that has been significant, since it isn't uncommon for creatures to have 4 HD more than PCs at higher levels.A way to circumvent the drawback, is to make attempt against your friends before going into battle until you fail and they are immune to further attempts.
I would discourage this approach though. Firstly due to the RP-wise reason, that your allies shouldn't like to be possessed by you. And secondly because it just gives some hilarious situations when you suddenly appear inside one of your companions.
