Here is the scenario. Forgetting that Cause Fear only effects 5 HD and lower creatures the DM casts Cause Fear on a 6 HD PC. The PC is asked to role a Will Save. The PC uses a resistance to give him a +1 to his save. Since the Cause fear would have no effect is the resistance wasted?
I wouldn't require him to make at save in the first place. The spell cannot affect him, so there is not effect to save against.
What is the resistance you are referring to?

Could you more precisely tell what resistance you are speaking of? Or did you mean guidance? If so then I think it should not be wasted. With 6+ HD PC wasn't eligible target in the first place - cause fear was wasted spell and could not actually force PC to make saving throw - and because no real roll was made no roll-related resources should be used.
GM had the right to call for a faux roll if the PCs did not identified spell as it was being cast as they mighyt belive they were subjected to some unrecognized effect without tangible results.

A creature with more than 5 HD is not a valid target for Cause Fear. The spell would not work and the character would not need to make a saving throw if he has 6 or more HD. Resistance, as the cantrip / orisin has a duration of 1 minute regardless of how many saving throws are made during that time. The spell would not be discharged after making a saving, only after its duration expires.
