....so I managed to figure out how to make the cloistered cleric variant from UA into an archtype using hero builder, the only issue I'm having is trying to get it to allow me to take 3 domains(cc automatically gets knowledge domain in addition to this standard 2 choices) without it saying the character is flawed. Overall I'm very surprised with how easy it is to add custom content, the groups I play with have a variety of house rules, and almost all 3.0/3.5 material so I've been pumping data into this baby!

You might actually want to post this on the Hero Labs forums. Mathias and Rob usually check there more often then here. Not to mention some of the users there too are very good at answering questions like this :)

If you meant to ask about Hero Lab (I'm not familiar with any programs named Hero Builder), here's an existing thread from our forum about the Cloistered Cleric. The thread is from back before archetypes had been added to HL, so it's about creating a new class based on the Cleric, but the same method applies - add a third slot for domains and then require the presence of the knowledge domain.

The only reason that person did it as a new base class is that archetypes were not available in HL at the time he added that.
This can be done as an archetype, and will be easier to implement as an archetype than a new class.
The archetype can add to the number of domain slots the cleric gets. The archetype can add the evalrule that requires that the knowledge domain be selected. The archetype can also change the BAB progression, HD, and class skill list, and add the bardic knowledge ability.
For the spells added to the Cleric's spell list, take a look at the Bard (Detective) archetype - it also adds spells to the list its parent class has access to.
For how it handles that, try making a copy of one of the spells that it adds, like Detect Chaos - you'll see Detective among the classes that can cast that spell. That's all that needs to be done to have an archetype add a spell to a spell list - create a new version of that spell, and choose the archetype as the class that has access to that spell. (For how to add existing spells to new classes, open the editor manual, then go to the Tutorial 7 page, then choose the "Alchemist's Spell List" link).
