The question I'm about to ask is about this rule here:

Overcoming DR: Damage reduction may be overcome
by special materials, magic weapons (any weapon with
a +1 or higher enhancement bonus, not counting the
enhancement from masterwork quality), certain types of
weapons (such as slashing or bludgeoning), and weapons
imbued with an alignment.

Ammunition fired from a projectile weapon with an
enhancement bonus of +1 or higher is treated as a magic
weapon for the purpose of overcoming damage reduction.
Similarly, ammunition f ired from a projectile weapon with
an alignment gains the alignment of that projectile weapon
(in addition to any alignment it may already have).
Weapons with an enhancement bonus of +3 or greater
can ignore some types of damage reduction, regardless
of their actual material or alignment. The following
table shows what type of enhancement bonus is needed to
overcome some common types of damage reduction.

Weapon Enhancement
DR Type Bonus Equivalent:

cold iron/silver +3

adamantine* +4

alignment-based +5

* Note that this does not give the ability to ignore hardness,
like an actual adamantine weapon does

Does a +1 Holy sword count as +3 for the purpose of damage reduction, or just a +3 sword?

Does an adamantine weapon count as +4 for the purpose of DR, since a +4 weapon counts as adamantine without the ability to ignore hardness?

Does a Bane weapon's bonus vs the enemy it was made for (+2 higher) count for the purpose of damage reduction?

Just trimmed it down to the questions:

1) the +1 Holy sword only counts as +1.

2) an Adamantine weapon only counts as adamantine. For example, it does not allow you to bypass silver/cold iron (I could be wrong on this, but I am pretty sure on it).

3) Good question. From what I read in the RAW, I would allow a +1 fey bane to act as a +3 weapon for bypassing the Cold Iron DR on a fey creature.

Agree on all of the points.

Adamantine does not count as a +4 weapon, so it won't help with DR/magic, for example.

I would also allow a +1 bane weapon to bypass cold iron/silver DR vs. the appropriate creature. The Bane quality increases the enhancement bonus by two, which is what you are looking up on the chart.
