So I am running the "Second Darkness" campaign. Often times, when the book references enemies, it gives sources that I do not understand. For example, on page 79 of the Shadow in the Sky book, it lists random encounters. A few have the source MM pg. I assumed this referred to "Monster Manual" or the beastiary, but when I checked the page numbers, they were not present. Many say "Pathfinder #". What do these refer to? Also a bunch say "see description." These are detailed below, but no stats are given. Should I just adopt stats for them?

"Second Darkness" was originally written for D&D 3.5, not Pathfinder. The stats should all be available online in the old SRD, which I'm sure someone will be happy to point you to. "Pathfinder #" refers to other installations in the AP subscription.

"See description" should read "See description p80" or something - that means the critter stat block in the back of the issue you are holding.

Pathfinder #, to expand Chris' answer a bit, means that issue of the entire published line of the Pathfinder Adventure Paths. For example, Pathfinder #5, page 79 (or whatever).

I *think* that a particularly industrious soul or three have already converted Second Darkness to PRPG online somewhere...

1.
Second Darkness was released before PathfinderRPG existed. It uses the rules for Dungeons and Dragons version 3.5, which is similar but not identical.
2.
The Monster Manual is the monster book from an older version of the game (dungeons and dragons v.3.5) You can find those monsters here but it's probablt easier to just look them up in the Pathfinder Bestiary.
3.
Pathfinder# refers to a different edition of the Adventure Paths. Look on the spine of Shadow In The Sky and you will see a number, they all have one.
4.
In the random encounter table when you read "see description" there is text on the same page giving more detailed descriptions for each encounter. Most of these encounters won't involve combat so no stats are given.
If a fight breaks out I would recommend using the riddleport thief stats on page 9.

As you are a new GM running the campaign I would recommend you look at the threads in the Second Darkness sub-forum.
