If a creature wishes to subdue someone with its claw/claw/bite routine, does it have to take the standard -4 attack penalty to do nonlethal damage?

Yep, but note that a creature with natural attacks can instead use unarmed strikes (which provoke) and they deal non-lethal damage unless they have Improved Unarmed Strike.
