Man, I am really tempted to turn this into some kind of pun but for now I will resist.
1) Share spells allows you cast spells with the target of "You" on your familiar. My main aim here is to use Alter Self on them to make a near duplicate version of myself out of my Raven Familiar (My wizard is Tengu). It does not specify what degree of control you have over the final appearance of the form when you cast the spell so is there anything preventing this? Also the forms I can take with Transmutation School, can I have these instead affect my familiar?
2) Familiars do not gain feats or stat bumps(4th level enhancement) as you level? The way things are stated it is fuzzy. I did a quick search on the forums here and it appears the question has been answered a number of ways, most say no.
3) Polymorph any object. Say I get this commissioned by a powerful high level wizard. Would this change the nature of the familiar permanently and invalidate its magical connection with me? Say I gave it the form of ... say an owlbear, +5 for same kingdom (magical beast) +2 same class (bird type) +2 related(Feathers, birds again) +2 same int. What would happen? Would I simply have an owlbear familiar?

not sure on most, but disguise self will not let your raven become duplicate of you ... unless you are very small and a magical beast. You can only use disguise self to adjust the height +/- 1' and can't change creature type.
"A wizard may cast spells on his familiar even if the spells do not normally affect creatures of the familiar’s type (magical beast)."
"When you cast this spell, you can assume the form of any Small or Medium creature of the humanoid type. If the form you assume has any of the following abilities, you gain the listed ability: darkvision 60 feet, low-light vision, scent, and swim 30 feet."
No where in that does is say you cannot change creature type, nor does it limit what size adjustment you can make. Plus going from tiny to small is only a 1 step jump. My character IS small, I took the young template to offset the additional abilities that Tengu gets compared to normal PC races.

1) Yes, you can make a tengu out of your familiar. Since the spell is cast on the familiar, it can be a size S or M humanoid. But since alter self has the polymorph subtype, it can't be used to duplicate a specific individual, such as yourself. I'd say you could make someone who looks kinda like you, but that's it. Look under the polymorph heading in the Magic section. I just hope you lack any templates, 'cause you can't turn into those kinda things. As for the school power, it's not a spell, it's a supernatural ability, so unless you can somehow shift supernatural abilities like you can share spells, that's a no.
2) Rules are quiet. I'd say it's no big deal to let the familiar get them, though I might limit them to Str/Dex/Con/Wis/Cha to keep the issues to a minimum.
3) I'd have to say yes, you could lose your connection to your familiar this way. If it blows that Will save built into baleful polymorph (which you are emulating, in a way), it gets rebuilt into the creature mentally and physically. From a RAI perspective, I'd say that massive physical alteration of your familiar like this constitutes a breech of trust between caster and familiar and the familiar leaves. After all, your raven was hatched a raven; why would it want to be a big ugly bird/bear thing that can't fly?

3) Zomg blast from the past reminder.
Thank you very much Lath, I just remembered the bit on the will save to maintain self identity with polymorphs. This and the bit about pulling on a template, which sadly I do have.
Looks like the plan is to have him shift into that of a Derro then. More for effect than anything else, I've always wanted a Derro running around doing my bidding. :D
