I am running STAP in Mystara as well. I put Sasserine on the continent of Davania, on the Jungle Coast. I couldn't really find a good place in the Known World area. Locating it where I did does mean it's about 3000 miles from the Isle of Dread, which might be further than it is in STAP, but that just means Sea Wyvern's Wake might be a little bit longer.

Great to hear Delazar, I'm also using the Mystara setting. Sasserine I put on Davania in the swamp hex to the north of Glauqnor (PWA map 1011, sea of dread region). It's great to hear of someone else using this setting. I found this site http://pandius.com/svgetide.html incredibly usefull and great as a starting point. I've also gained bucket loads of ideas from these paizo messageboards that've made the campaign far better than i would have done otherwise. For example due to these boards I totally changed SWW and most of HTBM to throw in WotC mod Last breaths of Ashenport (dungeon 152), then I added Tamerauts fate (dungeon 106) and Torrents of Dread (dungeon 114) and they all were a great success.
My games been going for nearly 2 years fortnightly and we're at the end of Tides of Dread, about to start the battle of Farshore in a fortnight. Incidently I'll be using a modified version of the old Battle System rules blended with the new Trafalgar (Warhammer historicals) rules for the ships involved.
We're set in 1005AC just before WOTI. I've also had the Thyatians fill in the roll of the Sea Princes with a similar back story for Sasserine as written.I also kept the Crimson Fleet pretty much as written.
Scuttlecove I've decided to place on the Island furthest east in the Thanegioth Archipelago, in the bay on the southern side. My party passed the north side of the island and I had it all as 200'+ cliffs so they never even bothered stopping.
At the start of the year we changed from 3.5 to the new pathfinder rpg and its given all my players a much needed boost of interest and we haven't looked back since. We love the new PF rules.
Anyway sorry for the long winded post and I hope your game is really successful and I'm sure you'll have many fun times with a great adventure path.
P.S. If your using the Rules Cyclopedia, IMO its still the best rulebook ever written and am amazed how I still pull things from it like boarding actions or using the trade system from the gazeteers.

Davania? Is it described in Dawn of the Empires?
I don't actually know. The only books for Mystara that I have are the Rules Compendium and the OD&D rulebooks. I found a map online, and placed Sasserine on Davania (I think that's the right name!) based on advice on this board and my own judgement.
Davania is a large continent southeast of Brun(that's the continent with Specularum, Thyatia, Darokin, etc.) I placed Sasserine along the Jungle Coast.

Davania is the continent south of the Thanegioth Archipeligo (Isle of dread area). It was never covered very well in any of the products although the Poor Wizards Almanacs did give overviews of each state as well as a timeline. I believe it was intended to be vague mainly as a GM playground, similar to the Northern Reaches.

Having learned D&D using the "Erol Otis" Basic D&D box set back in '81, I've been an avid fan and player/DM of it since that time. Sure, we take a year or so off every now and then and play something different, but we usually end up back in Basic for an adventure or two, or a mini-campaign. Basic is so friggin' perfect you can play it at the drop of a hat and it's as if you've been preparing your character/campaign for days...ahhhhh....
Anyway, where I'd place it is west of the Malpheggi swamp...waaaay west, in the jungles (and no, we don't ascribe to the whole 'Red Steel' crappola). It's out of the way enough that it wouldn't get much land travel, and without that, why would ships go there except to possibly dock and resupply?

I'm in the middle of Savage Tide, and I placed it in Mystara as well. Since I've always hated the "tourist" aspects of the Ierendi Gazeteer, I replaced Ierendi City with Sasserine whole cloth, circa AC 1000. I decided that the Scarlet Brotherhood was an agent of Hule, so I could easily keep all of the SB references intact. I retconned the history of Ierendi to include an invasion and subsequent revolution from Thyatis (to fill the Sea Princes' role in the Greyhawk version of Sasserine's history).
Since I was placing it in AC 1000, I replaced the celebration to vanquish Kyuss during the first adventure as a new millenium celebration. It fit in pretty nicely.

the Ierendi idea would be cool, so I can use all those wonderful and precious Gazetteer.
I haven't read the whole Savage Tide, does Sasserine NEED to be in some isolated, out of the way place, or can it be put in a more civilized region without too much (future) troubles?
Davania seems a good fit, but I know almost nothing about it, while the Ierendi Gazetteer is something I could use.

Ierendi should work fine. Sasserines supposed to be some kind of isolated city state but it really doesn't need to be. It really doesn't get revisited after SWW except for teleporting parties cashing in loot. For Krakens cove you could just use one of the smaller islands (wasn't there one with white apes that springs to mind. just thought, savage white apes - cool).

I've been running Savage Tide in Mystara with E4 rules. I's been a very easy transition. I made Mirros Sasserine. Perfect place. The journey to the island when down the Serpent Peninsula.
Now here is the big change. The mastermind is the Master of Hule. The pirates are his navy. Instead of moving the group to another plane, the invasion is of Hule, with me just assigning the different factions to the nations in the gulf of Hule. It has worked better than expected! The players love it.
The other big change is that the Olmans are all half elf descendants of elves. I added a whole elven pantheon conflict, with the Master of Hule pulling the strings.
I have the scales of war campaign running as well, in Mystara as well, tied very closely. Except instead of using the dragon gods, I am using the Shadow Elf and Elf gods at the antagonist, and once again keeping everything on Mystara. I have moved all the off place stuff to the shadow elf nation. To simulate the githyanki conflict, Lolth and Rafael are in conflict.
I'm using the 4E gods, so basically Lolth caused the rain of fire. She was split into 5 mortal forms and banished to Mystara. She tricked Corellon and slayed him, but the tree of life maintained his life force. The master of Hule is the son of Lolth. Lolth has regained some immortal powers and runs things from the Shadow Elf lands. Melora, the daughter of Lolth and Corellon, has continued to grant powers to the elves as she seeks a way to bring back her father. She is acting to maintain a neutral balance, trying to keep the elves and shadow elves from destroying each other.
