In regard to Eando Kline journal,
I know she is presumably dead, killed by the hellknight in Korvosa, but any chance she is held captive in some prison? Are there any official answers on her current whereabouts? I haven't finished to read the whole series of stories, but do they explain what is contained in the skull puzzle boxes stolen from the Red Mantis?

Most of those boxes found their way to Korvosa, where they were put to use in spreading the disease among the populace. There's a lot more to it, but that's the general explanation.
As for Sascha, it looked pretty grim. No solid statement of her fate, of course.

Xanesha was paid by the Red Mantis to get a sample of the Plague so that it could be used in Korvosa.
