does the +1 CD bonus of the bloodline arcana apply also to spell metamagically enhanced with a rod of metamagic (e.g. rod of empower or rod of maximize)?

I assume you mean the bloodline arcana from the Arcane bloodline. I would say no, since it specifically says when you apply a metamagic feat, and using a metamagic rod is not using a feat.
Actually it specifies even more than that which makes this a resounding no... not only must you apply the feat, but it must also increase the spell slot needed to cast the spell by at least 1, so it would not work with energy substitution for example -- or a metamagic rod which is not only not a feat but doesn't raise the spell slot needed to cast the spell.
