For example, if you have skill points in both, can you combine spellcraft and craft (weapon) to make a magic sword, and apply the combined scores against the DC of the item to be created?

Off the top of my head I am going to say no, but it has been a long day and I do not feel like opening up my book and looking for it so I could be wrong.

As a rule within the book? No, no recollection of combining the two skills exists in my weeks-long perusal of the book. Could have missed something on a page with a big picture, however. Easily distracted that way.
As a new idea, why not?
On pgs. 550 and 551, under the craft magic weapons and armor sections, it mentions the possibility of using one or the other, presumably because someone might have good scores in one or the other, but doesn't mention what would happen if you had good scores in both. It seems there at least ought to be some sort of synergy bonus, if nothing else. I can see that you wouldn't add the Int. bonus twice, but the ranks ought to stack in some way, even if one is reduced.

Using one or the other I remember seeing. Not the same thing as combining the two skills though.
That said, synergy bonuses are gone, but I still don't see why you couldn't in your campaign let the smith with the magical skills get some sort of bonus while enchanting the sword.
It often seems to be the case that the imbuing of magic items consists of two wholly separate processes: creation of an appropriate object to enhance (smithing of a masterwork sword), and then the enchantment of the item. If your world takes the entire process and instead says that magic items are forged with magic from the very first steps of their creation, then the synergy idea could make sense and add cool flavor. Mind you, best to inform the people with item creation feats that they'll want to be able to actually make the physical items. This is an interesting idea...

I would require you to have the feat Master Craftsman to use the skill in Blacksmithing for enchanting, after having that then I would look into letting you "assist" yourself with a check giving the standard +2 bonus if you can make a DC 10 check. works like the old synergy bonuses but still a good idea to have a roll you can fail; since no matter how good you are the crafting rules state a 1 will always fail just like use magic device, no taking ten on these.
