Well then...
#1 Search functionality
#2 Use the same font from the Paizo site (sans-serif)
#3 Make the background image a little lighter for higher contrast with the text
#4 Give the browse box a solid background color to help set it apart from the background image (best to make it the light alternating color used in the tables)
#5 Glossary should be a menu-style page with navigable subsections:
- Special Abilities
- Ability Score Bonuses
- Ability Score Damage, Penalty, and Drain
- Afflictions
- Curses
- Poison
- Blindsight and Blindsense
- Channel Resistance
- Charm and Compulsion
etc etc
Please do not make them intra-page links, please break these out into separate pages. It makes it MUCH easier to navigate and bookmark.
#6 In the header graphic, there is a two-tone effect that appears behind a line of text. Can the text be moved so that it's not straddling the two background colors as it appears now? It makes the lines hard to read. I see that these are consistent links across all pages, so could these be images so that viewers can more easily recognize that they take you out of the reference document?
#7 Can the left-hand Browse box contain only links within the reference document. A link that takes you out of it makes it harder to get back to it.
#8 When clicking a link (such as clicking a link to the "Cleric" class) the navigation takes you to the appropriate section, but the heading is hidden behind the header image and you have to scroll up to confirm where you are.
#9 Break out a lot of long pages into individual pages, such as breaking each class into its own page. Again, makes it easier for bookmarking and reference.
#10 Links to individual tables from a menu-style page containing a list of all the tables
I'll add more requests as I come across stuff. All of these requests are born of years of experience using d20SRD.org and my associated years of experience as an interface designer. Thanks for the opportunity to give feedback.

#11 Not sure what technology you guys are using for maintaining links, but for example, if you break a page up into two pages, there's an easy method for maintaining links to appropriate content across pages:
If you're using server-side scripting you can create a "bridge" page that maintains all the links. Then when you want to link to a specific term, you link to the bridge. The bridge has a pointer to the actual location of the content.
So it works like this:
Link -> goes to bridge, bridge redirects to -> Actual Content
This way, you can change the bridge reference whenever you need to break up a page without creating a 404-erroring link on every page that the changed link was on. All of your game term links then look like:
[a href="BridgePage.php?term=ArmorClass"]Armor Class[/a]

give a better explanation of how to register the characters. I go there and it gives me avatar name but it doesn't really state if this name is supposed to be your character name or full name or forum name. I find now that is not apparently my forum name so now i have a character registered that doesn't have the correct name. In fact i have 2 such characters.
special abilities: what abilities are these? race, class, faction? no explanation of what.
home page url? what is that?

Another thing I noticed...
On this page:
http://paizo.com/pathfinderRPG/prd/magicItems/weapons.html
Under the entry for the Bane Weapon property, the Giant type is missing. Is this correct? Were they folded into Humanoids?
It's a subtype of Humanoid, like Humanoid (goblinoid) or Humanoid (elf); now there's Humanoid (giant).

I was checking the Pathfinder RPG Reference Document and I noticed the monsters from the Bonus Bestiary were not listed. Are you going to put them in?
Also, what about the entries from the Adventure Paths and modules? Will they be included and be updated to the PFRPG?
