I was reviewing my sidebar, kinda impatient for the last book to get into stock so I can get everything, and I realized that the 15% adventure-path discount is not being applied to all my subscriptions. Will this happen automatically when the books are charged/shipped, or does this need to be fixed now?

It does happen automatically. The system checks the eligibility and applies the discount when the order is processed, which is when you get that first "warning" email a few days before it's charged and shipped.
I have gone ahead and poked your sidecart so it should reflect the Pathfinder Advantage discount now, but it would have been applied had I done nothing.
