I would prefer to have a more structured forum with a different kind of subfolders. As it is now, everything is a big long "sausage". Its uncomfortable to browse through.

Seriously though, the current format does fall under the description you proposed; it is a forum of content folders with related sub-folders. OR am I missing something in your request?

I can't speak for Enpeze, but the breakdown between sub-folders isn't very clear. For instance, there are a lot of things labelled "Pathfinder" and/or "General Discussion" and it's not clear where they are in the messageboard hierarchy.

Maybe its just my Firefox and IE or Opera is a much better browser. But in my Firefox it begins that every subforum is open (wtf!) in the moment you surf to the site, giving the first impression of a long endless sausage.
It cost needless additional time to
-close the forums/subforums you dont need or
-need to scroll miles down if you want to write something into eg. the pathfinder AP subforum
Better would be to use a simpler more traditional forum type(eg like Wotc has)
Additionally there are too many sub-subforums here. For newbies not clear at first glance and confusing even for some longtime posters.
A forum with a good structure should be clear as crystal from the first moment you begin to use it and not confusing with redundant titels in the forums and subforums.
Another gripe is that you cannot look at other posters posts of the thread at the moment you write your post (as I do now)

Odd ... I also use Firefox as my usual browser ...those folders I closed up remain closed from session to session.
As to the general layout, it seems fairly straightforward to me; main folder by over-arcing topic ... for example: Paizo.com with related topics in sub-folders; Paizo Publishing with related topics in sub-folders and these topics containing related topics in sub-sub-folders. The only redundant folder name I'm seeing right off the bat is General Discussion ... but that makes sense for the type of posts it's encompassing ... perhaps General Discussion-Paizo.com for a header would be clearer, but I really don't find it to be a major issue.

I don't think it's a big deal, but I have to pay a non-negligible amount to discern between "Pathfinder"->"General Discussion", "Pathfinder RPG"->"General Discussion", "Pathfinder Society"->"General Discussion", etc. (especially the first two) when they're all displayed on the same page.

As long as you're logged in, your past preferences should be maintained. So it only takes one time while logged in to close down the sections you don't want to look at and you never have to see them again.
I'm using Firefox and tend to log in from 3 or 4 different computers and my preferences seem to be persistent. Once I close a forum it stays closed unless I open it again.

Unless you guys are a lot weirder than us, it's the only thing they're called. I know I never refer to wurst as anything but in daily conversation. I surely don't say sausage. People would look at me funny.

IE isn't, though. If you ask me, it's not even a browser....

There's a button under the box where the text goes when you post with BBCodes. That will show you how to do things like bold, italics, spoilers, etc.

Yes. They hate smiley users. They want to hunt them down and kill them. Every gorram last one of them.
Either that, or they had different priorities when they got their shop system (as this is more a shop system with message board capabilities than a full message boards solution). ;-)
