If a character doesn't know where a trap is or if it's going to fire, he'll be flat footed against the trap. If, on the other hand he's seen the trap in action he should be allowed to retain his Dex bonus.

Indeed. Or if he's spotted the trap (ie cleric with can use a spell to find traps but has no way to disarm them) he should get it as clearly he knows its coming.
Otherwise yeah flat footed and ready to fall.

A good point, I was referring to that in THIS case, if they were denied dex they were flat footed. (The distinction is unnecessary) but yeah, good nitpicking.
As a flat footed PC with uncanny dodge is still flat footed for otehr effects.
Flat-Footed
A character who has not yet acted during a combat is flat-footed, not yet reacting normally to the situation. A flat-footed character loses his Dexterity bonus to AC (if any) and cannot make attacks of opportunity.
If the trap has triggered, - and the PC has not yet acted (I admit if it has gone off before that is different) PCs *have* to be flat footed by the very definition.
Knowing a trap is there doesn't mean you know it is about to trigger.
That is the whole point of Uncanny Dodge, especially for rogues.
