Should the variant class features from the Pathfinder Campaign setting be included in the Pathfinder-version of the 3.5 classes? Should PC's have to choose a particular feature to give up to get the mentioned feature for the supposed class?
Example: In order for a Paladin to gain Light of Purity the Paladin must choose to not get access to Divine Bond whatsoever.

If I understand your question correctly, the answer is "Yes."
At the end of each class's description in the PCS, there is a paragraph that describes what class feature a player has to give up in order to gain the Pathfinder variant class feature.
So, going with your example, a Paladin choosing to gain the "Light of Purity" ability will lose the remove disease ability and all future increases to remove disease.
