The best way to do this on an existing order is to let us know which payment method you wish to switch to (if we have it on file), or give me a call on the customer service line (if it'll be a new payment method).
Since the order will most likely ship before you get this message, I have just removed the payment method from the order altogether. This way, when we try to ship it, the payment method will fail. You will get an email with links you can use to change the payment method at that point.
