So our group has taken a slightly different take on the end of Escape. We wanted to actually have a challenge in the escape part...rather than just take a raft out like the book says we've all split up and are finding our own ways out of the city in smaller groups.
One trio, our Crusader, Vencarlo, and Neolandus - are escaping after fixing up one of the ships from Eel's End.
The DM has decided to send an Interceptor after them (a Brig in Stormwrack standards, since that matches up with the Paizo flipmat we have) and the Crusader has decided that he and Vencarlo, being 9th level, can take the ship aprize.
They want to sail to Palin's Cove hoping to use the ship as a disguise to get past the big chain thing across the bay, but we're curious as there's little information on Korvosa's navy.
A - Who are they aligned with? The Queen? Who controls them?
B - How many of what kind of ships would they have?

the Navy, as far as I understand, is part of the "normal" Korvosan guard, so they are under the direct command of Kroft. I assume she is allied with the PC's and can arrange the patrols so that there will be no interfernce... but if you insist upon having an encounter you'd better be ready for a tough ride-in SDttG, the Korvosan guard have shown the swiftness and efficency with which he deals with smugglers and pirates...

Well, the Korvosan guard at this point is barely capable of arresting jay-walkers, I doubt they have the time to set up a trebuchet for an escaping vessel (especially leaving the northern Jeggare river, since they don't have any power in Old Korvosa which would be the only firing area). Hence the interceptor. We're figuring the ships around Korvosa proper are either fully staffed by Grey Maidens, or has a couple on board running the show.
I'm more interested in the rest of the Korvosan navy based at the other town. At the very least it'd be nice information for when it comes time to lead the final assaults on Korvosa.

The navy is under the command of the senschal as far as I understand, not of Field Marshal Cressida Kroft.
Given the disappearance of Neolandus, however, the Korvosan navy would presumably be under the command of whomever Ileosa nominates to 'fill in' for him. (I think by Crown of Fangs this has become the Bloatmage, Togomor.)
The Korvosan navy is likely feeling the shame of the humiliation of Marcus' 'treasonous' actions and summary execution, suffering from low moral, and as was touched upon on page 2 of the *Korvosa Guide Reference Thread* Ileosa would in any case likely prefer them to stay out in Palin's Cove and leave the handling of Korvosa to her Grey Maidens.
Edit:
On Page 9 of Escape from Old Korvosa it is stated that Grey Maidens are on board the warships that patrol the river.

Awesome, seeing as Neolandus is going with them, once they get away from the warships patrolling the river they'll be able to take a little bit of refuge with the regular Navy.
