So how backwards compatible is this AP going to be? In other words let's say I don't go 100% PFRPG when it comes out (although I will be getting the book for the parts I do like) how easy would it be to run the aps with 3.5 core or a mix of both? I know that backwards compatibility was one of PFRPG's stated goals but I worry about the crunch part...

Yeah; Legacy of Fire is 3.5 all the way to the end. Council of Thieves comes out the same day as the Pathfinder RPG, and as a result Council of Thieves will be the first PF RPG adventure path.
