I'm considering subscribing, but I have a few questions first.
-So I'd get the Player's Guide free even if I selected Elves of Golarion as the 1st Companion in my subscription (assuming that I also get the AP subscription).
-How are the book shipped, if shipping is by USPS? I think I heard that its in a mailer if you only have 1 subscription, but that it is in the box if you have 2-4. Is that right? Also, how sturdy are the mailers if they are used? I don't want Pathfinder to get bent or torn the way that Dungeon magazine was.
-If I begin subscriptions with PF13, Gods & Magic, Elves of Golarion, and LB1, will I get PF13 and LB1 shortly or will they wait until the other two come out in October, if I choose to have items shipped monthly?

EDIT: Also, when I have all 4 subscriptions in my cart, it doesn't show that the Pathfinder Advantage is applied at all. Does this take effect if multiple items, including the first volume of my AP subscription, are shipped at once?

To get the Second Darkness companion for free, you need to subscribe to the AP line before it switches from PF13 to PF14 as the first available product. That would be here in the next few weeks, because of the customs delay. Your selection of Elves of Golarion as your first companion should have no effect on this.

Depending how many items ship at once, it can be anything from a cardboard mailer to a cardboard box. Consensus on which shipping method is most secure has not yet been reached, as a lot of it, I imagine, has to do with the local carriers and unpredictable shipping damages. For what it's worth, in over a year of subscribing, I have only ever received one Pathfinder issue that was bent, and I use the cardboard mailers almost every time.

Monthly shipments are processed once the last product scheduled for the given month has arrived in the warehouse. In this case, you would probably get PF13 and LB1 together within a few days of placing the order. Then September's shipment will be 1 book (PF14, the only thing on the schedule). October will be Gods & Magic, Elves of Golarion, PF15, LB2, assuming there are no further delays in the schedule.

I believe that the discount will appear once the AP subscription is processed. You might have to have Cosmo or Alison apply it retroactively if it doesn't appear on your initial order. Then again, nothing will be charged on several of your subs at first anyway, as no product would be shipping as part of them for a month or so.
Take all this with a grain of salt, though, because I'm not a Paizo employee, but I've seen these kinds of questions come up before, and have my own experiences to go on. Best of luck, and welcome to the superscriber club!

Yoda actually nailed nearly all of your questions, so I'll just provide a little extra filler (Thanks, Yoda! You ROCK!)
The Second Darkness Companion comes free with Pathfinder #13. If you want one copy, then choose to start your Pathfinder Adventure Path subscription with Pathfinder #13, and start your Companion subscription with Elves of Golarion.
If you are combining your subscriptions to ship via USPS, then most of your shipments will come in a stiff cardboard mailer. These have proven to be a very good compromise between protecting the books and keeping shipping costs low. They are not perfect, but the report cases of damaged books is a very small percentage of the number we ship out. Very, small. Of course, YMMV... but we work with ya if deliveries go sour. There is always UPS if the USPS mailer do not work for you.
If you choose a combined shipping option, your first shipment (PF#13, etc) will probably wait for the next subscription shipment (PF#14, etc). However, if this isn't cool with you and you want them nowish... Just let me know here on the 'boards and I can push it out the door for you.
The Pathfinder Advantage discount kicks in as soon as the first volume of your subscription has shipped and is applied to every order placed after this time. The code which decides whether or not to apply the discount to any particular item is very picky to ensure that the discount is only granted to those who deserve it. Therefore, it may not apply to your first order because those items will not have been ordered after your first volume ships. It will certainly apply to every future order and subscription shipment after the first. However, if you create your subscriptions and the discount is not applied, please send me an email and Alison or I will apply it manually.

That's great, Yoda and Cosmo. This has helped a lot. I just have a few more questions:
Cosmo, thanks for the offer, but you don't need to push LB1 and PF13 "out the door" right away like you mentioned... I can just subscribe to the APs and Modules first, and subscribe to Chronicles and the Companion once I get that order. So then the Pathfinder Advantage would not apply to LB1, but it would work on a late October shipment of LB2, D4, Gods & Magic, and Elves of Golarion (when PF14 and PF15 should ship, from looking at the Product Schedule), right?
Also, when I have all of the subscriptions in my cart, the Pathfinder Advantage is not shown at all... that's because the first AP hasn't shipped, but I should see the discount then when I add in the other two subscriptions, right? Or am I missing something?
Finally, I'm kind of new here, so I have to ask. What does YMMV stand for?
