I think there's already been some implied crossover from RoTRL #2.
Unless I am not mistaken, it is implied that the Skinsaw Men in Magnimar have helped prepare a plague toxin for the Red Mantis society. It's kind of left as dangling thread...
But isnt it like 7-10 days by ship from Korvosa to Sandpoint? If their work is going to spread...is it logical that Sandpoint (and its location) will be vulnerable to Plague by Ship?

I don't know the specifics about the plague ships (can they travel freely?), but you certainly could work this a plot hook for adventures that take place in Sandpoint.
But without going all Time Machine, it won't be of use for Rise of the Runelords, of course, since the plage won't begin until the first adventure path is over.
Like Alex said: There's already a connection between the two Adventure Paths, as one ingredient of the plague that will sweep Korvosa comes from the Skinsaw Cult. So the plague is still in the making while the characters slaughter their way through Varisia's giant population. It's just too early.

Actually, theres no implicit timeline for either AP, so you could (as I will be once we go to Iraq in December again) run both concurrently, just with different groups of players.
If your players talk to one another, like mine, those little dangling threads are what make the magic happen. The mysteries and inter-connectedness that a truly well-designed world (GOLARION) has all over the place.

If you check out both the guide to Korvosa and the Player's Guide to CoTCT, both state that it is basically spring of 4708 when events start there - including the upcoming plague ship.
Eando Kline's involvment in Korvosa (via the RoTRL's chapters) and the possible involvment with the manufactured plague agent take place in Summer 4707.
Finally - I'll admit I'm a bit fuzzy on this, but I think it was pinned down here by the editors - the first events of RotRL start in fall(certain) of 4707 (not certain - but Rova(September) was mentioned). The player's encounter with Skinsaw men take place in late fall; and by extension the mentioned link to the Red Mantis' plague work.
So, while it might be possible for you to have a plague ship carrying the same/similar plague to Sandpoint, I don't know that it would take place during the events of RotRL. Unless your decided to make it a side quest for your campaign, I suppose.
If you check RORTL#6's preview section for CoTCT, you'll note that:
The implication of the whole plague thing is part of the Queen's plot to take control of Korvosa and the surrounding lands. It's designed to allow her to control Korvosa - and I think Sandpoint's a little farther away than in her immediate plans.
But, as mentioned, its possible to have all these things going at once. I just bring this up becuase I think the Paizo folks are trying to establish loose links between the adventures - including some plot elements.
Other examples, the Vancaskerin brothers each popup in one of the adventures (notably #1 of each series). Also, one of Aldern's sisters is mentioned as a shop owner in Korvosa.

Still it should have some spread. Its a Port. Sand Point should see some action even if its a ship of the dead wrecked along the coastline and all the Goblins come down with the sniffles.
