Impossible. Ninjas and Pirates are the two defining forces of action, the Yin and the Yang of excitement, if you will. The two cannot be mixed in any single being, or it would be ripped apart. Not even Chuck Norris could handle it. (Well, has he ever played a pirate? Has he? Didn't think so.)
COnsidering that, and the title of this thread, we desperately need Ninja and Pirate domains.

Ask and ye shall receive:
Ninja Domain
Granted Power: Once per day, as a swift action, the character may vanish in a dramatic puff of smoke and benefits from the effects of an invisibility spell for 1 round per cleric level.
Spells:
1st - obscuring mist
2nd - invisibility
3rd - nondetection
4th - air walk
5th - shadow walk
6th - mislead
7th - simulacrum
8th - screen
9th - foresight
Pirate Domain
Granted Power: While within sight of a body of water no smaller than 1 square mile in area, the cleric gains a +1 sacred (or profane, if evil) bonus on attack and weapon damage rolls.
Spells:
1st - undetectable alignment
2nd - gust of wind
3rd - water walk
4th - control water
5th - secret chest
6th - symbol of fear
7th - control weather
8th - discern location
9th - storm of vengeance

Dragon magazine detailed the seven domains of sin in issue #323, I believe; these domains got picked up and are included in the Spell Compendium. They recently did the seven virtue domains as well, but I'm not sure off the top of my head which issue they were in (they were too recent to be included in the Spell Compendium, though).
We probably WON'T do sin domains in Pathfinder 5 after all; a Greed Domain may well show up in Pathfinder 6. For the most part, sin magic is arcane as far as the magic of Thassilon goes; I'm not sure I want to cross it over so blatantly into divine magic as well, especially since in Thassilon, divine magic was generally something that got supressed or looked down upon.

We certainly can invent our own. I may have been misremembering the presence of domains like the additional SRD domains (such as Repose and Charm and Madnesss) being reprinted in the Spell Compendium, but they were certainly printed in other WotC books like Lords of Madness, Complete Divine, and the Forgotten Realms Campaign Setting.
But yeah, the majority of the domains in the Spell Compendium are not in the SRD.

I believe that most, if not all, of the domains from the SRD were reprinted in the Spell Compendium. The sin domains (Lust, Gluttony, Greed, Sloth , Wrath, Envy, Pride) are all reprinted, as are domains in most of the "Complete", Races and Environmental books.
