See, I don't really understand questions like this. What do you mean "the flavor doesn't fit"? Just change the flavor so it does.
But seriously, check out the fluff in the books. The Warblade is basically a Carbon Copy of the Fighter, and the Swordsage likewise of the monk. And the Crusader makes a great Paladin.
Just do away with the whole "Academy of the Nine" thing. There doesn't have to be a central academy to learn these manouvers. Melee guys can develop them on their own. Do all fighter learn Power Attack, or Improved Trip, or Two Weapon Fighting from the same tradition? Then why do the ToB classes need to?
Just shove them in and don't worry about where the techniques were developed originally. If your players care, you now have a great hook for further adventures.

It sounds like a reasonable measure. I'm still in limbo on my players deciding what to play, so if one wants to be a fighter, or a paladin, I'd like to have them be able to use those classes.
As for the flavor not fitting, I should have clarified. In STAP, I wanted to present a different feel, a rough clash against the elements in a way. The ToB classes didn't really fit with the more grungy feel I was aiming to put forth. They just seem too flashy to fit in with dirty pirates, and crazy fish people...Now that I think about it they fit with crazy fish people. Just not dirty pirates. The only things that fit with that is dirty ninjas. And we all know that ninjas don't get dirty, so it's a moot point.

Not true...partially. Ninjas may not get dirty, but they sure get dusty. Holding one position for hours probably leaves them with nasty sinus problems and a ferocious need to sneeze. Possibly explosively enough to kill someone.
