Hey, everyone.
I've got one group going that's about to start the final adventure of the Age of Worms adventure path, Dawn of a New Age. Between sessions, however, a different friend of mine asked if I'd be interested in playing with him and another friend, and I volunteered to DM (as I've begun to feel like I like DMing more than playing in most cases).
Seeing as how there's only two players, I was gonna run them through a 1st-level adventure, but have them start at level 3 (I'm considering making them gestalt, but not so sure just yet- if so, I'll have it happen after the campaign begins). At first I was gonna have them play through the 1st-level adventure from the newest Dungeon issue (the name escapes me right now), but seeing as how I haven't completely read it yet, I figured a different adventure would be best. Then, I thought of the Whispering Cairn! It was, in fact, a great first-level adventure. But since I'm already kinda Kyussed-out at the moment, what could be done?
So, I got the idea to run the Whispering Cairn, as written, except omit Kyuss from it entirely- that is, replace the Kyuss Worm with something else. As I've been itching to run a planar campaign, something involving the Modrons sprang into mind. (Like, they could find a cog that belonged to a modron. Or something.) Anywho, that's all I've got so far, but at least it's a start. :-P
Any thoughts? Any suggestions? Anyone done something like this?

Geez, tough crowd!
I'll add in a little bit more info. I was planning on having the Feral Dog (the bar in Diamond Lake that Kullen and the gang frequent) end up to have some relation to the World Serpent Inn (it's a transitive plane that was released in the Web Enhancement for the Manual of the Planes, and I think they're making an article about it in the next Dragon)- either it being the inn itself, or there's a door in the basement or something that leads to the World Serpent Inn. That way, after an adventure or two (with some prodding from divinations and such), the party could wind up in this plane-hopping inn.
So far, we've already begun this campaign, but didn't get very far- basically, they got to the entrance to the Cairn, and we had to call it a night. So far, the group consists of a Half-Drow Dusk Blade and a Human Warlock- as it turns out, not at all to my dismay, they decided they wanted to be evil. So, I ran with it. So far, they've not only become friends with Kullen's gang, but it looks like they're actually going to be working for Smenk pretty soon. Weird twist, huh?

The thing that immediately occurs to me is to pursue the Wind Dukes of Aqaa idea, which features prominently in the Whispering Cairn. There's room for some elemental conflict and exploration there - and there's the Rod of Seven Parts, of course! You say that your party is evil, but is it lawful or chaotic?

The more dominant of the two players is playing a Lawful Evil character- the other is playing Neutral Evil. (The reason I specify is because, of course, more dominant players tend to sway the party's actions towards their alignments. At least in my observation, anyway.)
I do plan on reinforcing the Wind Dukes- if I continue this, I even plan on including A Gathering of Winds as well, and possibly having the PCs search for the Rod of Seven Parts after that.

As suggested here (and in a sidebar to the adventure itself i think) this would be an excellent lead in adventure to a Rod of Seven Parts campaign.
If you did want to further explore your Modron idea, perhaps you could use The Clockwork Fortress adventure from Dungeon 126. To take your idea of replacing the kyuss worm with a mechalus gear, perhaps it could be an essential part of the Gearspring Well, and allow the characters to open a working portal to Mechalus.
