Yeah, colored maps are fine, as long as they're legible. I've worked on several assignments where the author's sketches were full-color. They're usually printouts of maps they made on the computer, but I think I've seen hand-colored maps as well. The techniques you use to make the map aren't nearly as important as the content. It needs to be clear and comprehensible enough that the editors (and cartographer) can sit down with the map and a copy of the text and figure out what everything is supposed to be.
If you're using color to indicate something special on the map, such as "the red squares are pit traps, the green squares are gas traps, and the yellow squares are acid traps", then make sure you note that information on the map. Othwerwise we look at it, scratch our heads, and guess. :)

As I understood it from reading the reader's guidelines, the main point is that the maps be clear and legible. They did say something about black and white, so when i get my submission ready, i'm going to send copies in both color schemes. but as long as it's easy to read and for them to rebuild as appropriate....i think it would be ok
