Is their Levitation ability magical? If so, does their anti-magic eye disrupt other Beholders levitation abilities? Don't have a MM in front of me and thought it might be an interesting question.
Taken from the MM3.5 description of a Beholder:
A Beholder's flight is an Extraordinary ability and is non-magical; thus, the effect is not subject to an anti-magic field nor any effect that disrupts magic. Their natural buyancy also gives them an automatic Feather Fall effect, in addition to their movement rate of 20.

I don't know if any 3ED+ sources cover it, but in the 2ED suppliment 'I Tyrant'it dissucsses the ability at some length.
The answer is no, it's not a magical means of levitation/flight. Beholder's produce a lighter-than-air gas called tiusium within their shell. Air ducts connect their lung (singular) with the small chambers in thier skin where the gas is produced and it can force/focus the gas to propell the beholder in any direction. They can exert contious control over the gases, but it's largely automatic/reflexive.

Tiusium...right, whatever; may as well be Midichlorians.
Since the science of the "age" isn't yet industrialized, for all they know it's just a Helium bladder they carry, or something of that nature.
