Here is what I'm thinking I my players are working threw lifes bizarr and one of the contratcted the vanishing however they party rested for 3 days before it became overy apparent that he was dissapearing he will most likley die… but what about the skulk and the dark staker with the fanishing? Do they die too??

What's good for the goose is good for the gander. If the PC dies over time from the magical disease, then the NPCs who have contracted it should likely die over the same timeframe (unless you rule that they are tougher and would last longer).
I'd like to add that I made a significant change in the Vanishing's effects. I ruled that it would be much cooler if the dark creepers were in fact once gnomes (short - big noses - no brainer) who had contracted the Vanishing but who had the requisite force of will to prevent themselves from fading away. This represented a small segment of the population who continue to haunt Jzadirune as long-lived beings made partially of shadow and twisted by a sort of paranoid insanity. I had to drop the dark stalker, but gave some of the creepers class levels learned in their previous lives to make up for it. This would explain why some of them still remember the gnomish language and can operate the automatons. Based on these rules, the PC in question might turn into a dark creeper and slowly go mad. This would give the other PCs a little side quest to see if they can reverse the process. Did that make sense?

This would have been a great idea if i would have asked the question last week... however the way i ran the game on sunday makes it not possiable to do this way... So what i'm thinking is added a few dark creepers and have their leader the dark stalker have vanished and have the creepers blame the PC's for his end... that way they still have a battle before they can leave jzarsden but it dose not make it seem like i'v given the dark stalker more power than he needs.... what do you think?

If their stalker died, the creepers would probably leave Jzadirune and go looking for a replacement. The kidnappings would come to a halt. Kazmojen would get curious. Maybe he would send some hobgoblins out disguised as half-orc city watchmen to pick up the kidnapping slack? Results could be disastrous.
